Mary John Kurishingal (Nafisa Ali), better known as Mary 'Teacher', a social activist and a beacon of hope to the orphans of Kochi, is murdered. Her four foster sons take it upon themselves to unearth the mystery behind their mother's murder, and with the eldest Bilal (Mammootty) leading them, work their way up the dirty side of the city, which churns with petty crime gangs, drugs and prostitution. How they accomplish their revenge forms the rest of the story.
A group of anthropology students, under the oversight of Prof. Shankaranarayanan (Raghavan), comes to the remote forest area of Muthuvan Mala, to study the tribal life there. One of the students, Sunny (Nishanth Sagar), unleashes the spirit of Neeli (Vani Viswanathan), a ghost seeking revenge against the Thripangod royal family, one of whom had killed her & her lover. After Neeli starts killing off the students one by one, sorcerer Vadakkedath Namboothiri (Prathapachandran) is summoned.
Years later, Mahadevan (Mukesh), Govindankutty (Siddique) & Appukkuttan (Jagadish), now settled in different places with their respective families, return to Harihar Nagar to attend Thomaskutty's (Asokan) wedding. Having 10 days to themselves without their wives & kids, they decide to relive their youth, with their new object of affection being their old flame Maya's namesake (Lakshmi Rai). However, their old enemy John Honai's son Freddy Honai (Sudipto Balav), has a score to settle with them.

In this threequel to 'In Harihar Nagar', Thomaskutty (Asokan) buys a supposedly haunted mansion from an old lady, Dorothy Fernandes, with the intention of starting a tourist resort there. However, in order to convince the townsfolk that the mansion wasn't really haunted, Thomaskutty requests his old friends Mahadevan (Mukesh), Govindankutty (Siddique) & Appukkuttan (Jagadish) to stay there with him for a week. However, soon they realize that there were evil forces at work in the mansion.
Recording company executive Rakesh Menon (Siddique) & friends regularly hosts a weekly Friday night dinner where they invite the dumbest guy they could find & have fun at his expense. At the suggestion of a friend, he invites singer C.R. Krishnanunni (Jagadish) to his house to see if he'd be a suitable Friday night dinner guest. Rakesh, suffering from back pain, has to cancel the dinner, & gets stuck with the loud-mouth Krishnanunni who turns Rakesh's life upside down.

Based on Madhavikutty's novel 'Manomi', with the Sri Lankan Civil War as the backdrop, Tamil poet & radical Thiruchelvam (Suresh Gopi), on the run from the cops, hides out at a house in the Kerala-Tamil Nadu border, where he meets Manomi (Mithra Kurian), a Sinhalese girl who tends to his wounds. Manomi falls in love with Thiruchelvam, but he spurns her love to continue his mission. Years later, Thiruchelvam returns to the place, on the run again, this time determined to meet his mother & Manomi.

Retreating from the limelight, Mohan goes to the coastal town of Kanyakumari to continue his stalled research. But he runs into his old enemies there again, but before he could nab them using the force of the law, they strangely started getting killed one by one.

'Chapters' chronicles 4 distinct stories with interlocking connections. Chapter 1 has Krishna Kumar (Nivin Pauly) & his 3 friends try to raise cash for Krishna Kumar's sister's wedding by brokering the sale of a rare gem, but gets cheated out of the cash. Chapter 2 has Sethu (Sreenivasan), transporting money meant for his son's surgery. Chapter 3 has a group of friends helping a couple elope to marry & Chapter 4 has Sethu from chapter 2 revealing how he came across the cash for the surgery.

Najeeb (Maqbool Salmaan) is a youngster from an orthodox Muslim family who wishes to be a film star against his father's wishes, while Savithri (Mythili) is a motherless girl from a poor family who lands up in the film industry to escape her abusive father Gopi (Sasi Kalinga). Vijay Das (Prithviraj), a London-based businessman & cutthroat usurer, gets a chance to marry up when one of the richest men in Britain, C.S. Nambiar (Prathap K. Pothan), asks him to marry his daughter Pavithra (Andrea Jeremiah). Vijay now has to fake a humane side to impress the do-gooder Pavithra, which included caring for Merin (Nandita Raj), a Malayali nurse whom Vijay had hit with his car. However, Vijay & Merin fall in love & he has to choose between Pavithra's immense riches & Merin.
David (Jayasurya), an orphan who was raised by priest Fr. Gerald (P. Balachandran) in a church in Vagamon, grows up to be a timid young man. One of his works, a pedal-powered electric generator, lands in the hands of inventor & angel investor Sunny Ulahannan (Anoop Menon), who seeks out David. Sunny uses David's technology to launch a commercial product & get rich, but fails to give David due credits.
Political goon Manikandan aka Mani returns from jail after 8 years, after having taken the blame for a murder for politicians Vattakkadan Varkey (Vijayaraghavan) & Amir Hussain (Shammi Thilakan). Realizing that Varkey & Hussain had exploited him, Mani tries to start over, but is forced to enter the fray against Varkey after Varkey rapes his sister & she commits suicide. Taking advantage of an open MLA position, Mani ascends to power & takes on Varkey & Hussain.
Regretful over the fact that he couldn't become a doctor himself, Asokan Chirakkara (Jagadish) pushes his son Adarsh (Sujith) to become a doctor. However, on the day of the the medical entrance exam, Adarsh buckles under pressure & gets a panic attack, shattering Asokan's dreams. Over the next few days, Asokan realizes that he had never before bothered to acknowledge his son's own dreams of becoming a painter & was imposing his own wishes on his son.

In this anti-abortion screed, Sahadevan (Sreenivasan), a vet, takes it upon himself to save the fetus of unwed lovers Geethu (Shritha Sivadas) & Faizal (Arjun Lakshmi Narayan) after the couple decides that an abortion is the only way to save their faces. Initially reluctant, Sahadevan is goaded to action when the fetus takes the form of a human boy & tags him around. Meanwhile, Faizal's dad Alikkoya (Jagadish) schemes to get Geethu to an abortionist, Dr. Isaac (Asokan), to end the pregnancy.
