The story of the film begins after the events of the second season, at the graduation ceremony of the third-year students. Knowing that the graduation of the third-year members means the end of u's, the nine girls take a walk around the school filled with memories. A gate opens in Japan. A magical/fantastical medieval army comes through and attacks. Japan forces them to retreat then sends their armies through the gate to their realm, fighting to occupy the gate's area. Itami's team is sent to learn about this realm and their people's culture and assimilate to help resolve this conflict peacefully. This realm's king seeks to manipulate Japan into defeating his enemies. Itami's team must gain the aid of a mage, elf, and demigod. Mythical creatures interrupt.

In the distant future, a new immortal and genderless life form called Gems populate the Earth. The 28 Gems must fight against the Lunarians who attack them regularly to abduct them and turn them into decorations. Each Gem is assigned a role such as fighter or medic. Phosphophyllite, the youngest Gem has not been given an assignment due to a lack of skill. One day the master of Gems, Kongou, assigns them the task of creating an encyclopedia of natural history.

The Scribble Kingdom in the sky which charges it's life energy with scribbling is endangered when the people in the world lessen their scribbling. The military is send in to enforce more scribbling by the people of the earth (IMDb).
