Its poetic title aside, Republic's Madonna of the Desert is a formula murder mystery with an occasional surprise or two. The titular madonna is a priceless statue owned by wealthy rancher Joe Salinas (Don Castle). Crooked Nick Julian (Sheldon Leonard) intends to steal the statue, enlisting the aid of the lovely Monica Dale (Lynne Roberts). He is appointed a special Agent by the Governor but unknonw to him the Governor's Secretary is a spy for Hatfield and reveals his plans.

Red Ryder and Little Beaver ride into a sleepy Arizona town, and are seen by Blackie Blake. Red and his young Indian pal go to the office of Marshal McGaw and Blake sneaks up to a window and is about to shoot Red from ambush, but "Thunder", Red's horse, bears down on him with pounding hoofs. The hostile townspeople gather and are bent upon carrying out the law that says a killer horse must be shot.

Fleetwing has gone east to become a doctor and the first patient that he gets is Gabby. Gabby swallowed bad water escaping from Indians and has Indian fever. Fleetwing and Elliott know that the fever comes from the ranchers and want them to drain the bad water because it is killing the Pawnee. But the Indian agent, Warren, wants the land for grazing and is working with Clawtooth to get the Indians to move off the land because of the bad water.

Lavinia White and her young brother Chad are shunned by the townspeople of Twin Wells because their father Tom is serving the last part of a long prison sentence for robbing the Rysen Company of $100,000. Their only friends are Doc Meadowlark and Pat Garrett, who is employed by the Rysen Transportation Company. When released, Tom is determined to return the money to its rightful owners over the objections of Jim Judd. Judd threatens harm to Chad and forces Lavinia to aid him.

Bill Harmon receives a letter from his partner, Dave MacRoy informing him of a rich gold strike in their California mine. Arriving there, Bill learns from elderly miner John Benton that Dave is dead and that he sold the mine at a strangely low price the night before his supposed accidental death. Good-natured and respected physician Doc Ryan shows Bill a check made out to and endorsed by Dave as full payment for the mine. But Doc becomes alarmed at Bill's suspicions.

A storekeeper gets involved in cleaning up corruption in her town, and also hopes to attract the attention of the handsome new sheriff.

The "Rough Ridin' Kids" stir up a real hornet's nest when they become suspicious of a man named Big John Harkins, who is seen breaking in wild horses which are allegedly slated for the fertilizer-and-hide factory. At the same time, large amounts of counterfeit fifty-peso notes begin flooding Arizona near the Mexico border. That brings a Mexican police-chief Juan Reyes, posing as a bandit named Jalisco, to investigate.

An unsophisticated country girl accidentally joins the army.

Rocky, Special Investigator for Wells Fargo, shows up just in time to save the stage from being robbed. Unable to find the mastermind, or even the outlaws who rob the stage, Rocky goes undercover as an outlaw. He goes to Cedarville after robbing the stage, with the help of the driver, and tries to find the big boss. What he does find is that the big boss has a permanent retirement plan as a payoff for the goods.

A dagger has been left in every robbery by Walter Durant, fugitive leader of the President Lincoln murder ring. Rocky is sent to Santa Fe to find Durant and arrest him and the gang of outlaws he controls. Rocky soon finds that the information for every robbery comes from Tom, who is the son of the sheriff. But Rocky has to arrest the whole gang, and he does not know who is part of the gang and where Durant may be hiding.

Marshal Rocky Lane is sent to help the Sheriff who is under attack from both the miners whose ore wagons are disappearing and the newspaper editor for not catching the outlaws. But the editor is actually the leader of the gang and with the election forthcoming, she has a plan to make the Sheriff look bad so her son will be elected Sheriff thereby making it easy for them to continue with their robberies.

In his final B western, Bob Steele is Sam Webb, an ex-outlaw gone straight. When the Cherokee Kid is broken out of jail Rocky questions Sam. Cherokee was in Sam's gang which has now been taken over by respected townsman Oakes. Just as Rocky convinces Sam to talk, Oakes has Sam shot. Oakes then plans to lure Rocky into a trap and also finish off Sam.

After robbers kill owners Hartley and Goodrich, his daughter Judith and foreman Hayes struggle to keep their stage line running despite mounting debts from repeated attacks.
